I used to have over 25 systems in my Watch List and now there are only 6. Is there now a limit to the number of systems that can be included in this list?

There is no limit on the number of systems in your Watch List.
I assume you are talking about the new Trading Dashboard (collective2.com/trading-dashboard).
First, make sure you have explicitly told C2 to display systems on your Watch List.
Click the gear in the upper right corner, then the button called Select Categories:
Now, click on the button for your watch list:
You can also elect to display or hide strategies individually. Like this:
Can you please try re-adding them and let me know if it doesn’t work?

Actually, it was the old dashboard I was talking about. I just went to the new dashboard and there are only 3 in my watch list (the most recent 3 that I’ve added). I guess the old watch lists got lost somewhere in the upgrade process?

Ah. Yes. I think that is possible. 
I had the same experience. Tried the new dashboard, went back to the old dashboard and lost most of my watch list.

Same thing. Tried new dashboard and only saw 5 entries on my Watch List. Tried to configure new dashboard and it seemed to lock up and then I lost all my Watch List entries. I must have had at least 30 Watch List entries before.
